You can change the colors of the player controls and many other elements of the Presenter via the Player Templates > Colors > Edit Color Schemes option. You can then save the changes as a new template and select it for publishing.
To add a little to Saul's suggestion for modifying the color scheme, here is a cool job aid that helps you identify which parameters affect which items on your player. Or if you prefer a pdf that you can print, there's this one.
The item that controls the play/pause button is "Button Face," but if you are wanting to change the blue pulsing color you can change that with the item called "Click-to-advance pulse."
