I have some links in my ppt file that open in a new window when I publish and open the player.html file in IE (in Firefox the files open in a new tab). Is there any way I can set options for the new window (e.g. dimensions, menu visibility, resizability...). I know I can do this in html using javascript, but is there a way to instruct ppt/presenter to specify the popup window size?

If you know how to do that with html and javascript, your best bet would be to add the links to an html page and insert that as a local web object: http://community.articulate.com/tutorials/products/inserting-a-local-web-object.aspx
From there, you'll be able to customize the size of your window.
