Presenter converts PowerPoint to Flash. If you simply want a PowerPoint presentation, you don't need Presenter. Do everything in PowerPoint.

I'm afraid I am having a hard time understanding what you are trying to do. Articulate Studio '09 allows you to deliver content online in Flash format. If that is not what you are trying to do, you probably would need to consider working exclusively in PowerPoint. Take a look at the demos here and see if these are tools you are interested in using. Everything outputs in Flash format and is designed primarily to be viewed online.
