Most of my SCORM files are built in 1.2 with the help of presenter 09. Now when I am moving towards presenter 13 , what I see is, the manifest file is different in SCORM 1.2 built by presenter 13.
Is it going to affect my older Moodle SCORM reports, when I update my SCORM 1.2 files ? If yes, how do I ensure that the older Moodle SCORM reports are intact with the new SCORM 1.2 file update (built in presenter 13) ? Or any steps which I can follow to ensure that my older Moodle SCORM reports/attempts are fine ?

There were a number of changes made from Presenter 09 to Presenter '13, so I'd expect differences in the published output files. In terms of how this will impact your reporting - typically if overwriting a course with all the same publish settings and title, the information will remain and you can still access it - but since these are different as you mentioned, I'd look at uploading it as a new course to be safe. You may want to reach out to Moodle to see if they have other thoughts on how this will behave.
Moodle relies on the identifier values in the imsmanifest.xml - if these don't change between versions then the historical data should remain. If the identifiers change then Moodle will delete the historical data for any identifiers that no longer exist in your new package.
