Hi Joe! Unfortunately, no, the published output is Flash, and there's really no way to recreate the PowerPoint file from your published content. If you need to make changes or additions to the course, you'd need your original PowerPoint file in order to do that.
Regarding your first issue, when you click the Edit in Quizmaker button, Presenter will always look for your quiz file in whatever location it was when you first inserted it. If you've moved your files to a different computer, that might be the reason it's not finding your quiz file in the expected location. Or, perhaps you inadvertently moved or deleted the file. I'd recommend doing a search in Windows Explorer for any files with a .quiz extension to see if you can locate it.
Regarding your certificate question, unfortunately there's not currently a built-in feature for creating a certificate from within Quizmaker. The default behavior of the Print Results option is to just print the quiz results. If you're interested in exploring some of the ways that others in the community have come up with for creating a certificate, you could check out this thread, or the unsupported idea shared here.
On the Pass Result and Fail Result options, you'll see a box that says "Allow user to review quiz."
If you mark that box, then the Print Results output will show the results of the quiz AND the quiz detail (i.e., their answers, the correct answer, etc.).
If you DON'T mark that box, then the Print Results will only show summary data (the date/time of the quiz, their score, the passing score, and whether or not they passed or failed).
Whichever you choose, you'll probably want to make the same choice on BOTH the pass result and fail result preferences, so that regardless of whether the user passes or fails, they see the same data in the printed output.

I have not gone away - just been very busy traveling & training.
I believe we have the publishing part taken care of.
I have a new problem - some of the PowerPoint presentations that I made in Articulate lost the test files.
When it tells me to locate the test I open the original folder and its not there
Any suggestions?

I have one more question that is in regards to Quiz Maker - you are given a list of options when setting up the test results.
If I choose to let them print the results I only want them to be able to print a certificate of completion PASS or FAIL.
I don't want them to be able to print out the entire test in any fashion or form.

I just want to know if they print their score out or the entire test.
We can't let participqants print out our complete tests.
