Every time I publish my course something different goes wrong (e.g. quiz doesn't show up, wrong audio on a slide, jpeg doesn't show up.) I go back to my file to make sure everything is okay, it is, and I publish it again. I go through the course until I run into whatever the newest error is (keep in mind that the previous error has corrected itself.) Why do different random things happen each time I publish?
Sorry to hear that you are having difficulty and without seeing this first-hand, is really hard to diagnose.
We just released an update for Studio '13 that corrected a lot of things and provided many HTML5 enhancements as well. I would suggest that you both download the latest update, which will also repair any software issues, and see if that works better for you.

We have the same problems and have not found a consistent solution.
