What exactly happens when upgrading a 2009 presentation to 2013 after opening the 2009 ppt file in Presenter 2013?
The ppt file that was used to create the 2009 Presentation does not get changed to the 2013 pptx format, and even though the presentation runs properly in 2013, it is still in compatibility mode.
Are there any know issues in first converting the ppt file to pptx ?

I have not seen any users mention the specific scenario that you are asking about, but I do know that your .pptx file will be compatible as all of my files are in this format.
Perhaps someone in the community will be able to confirm the information that you are looking for in their experience though.
