I've heard of the player elements appearing behind items on the screen, but not the other way. Are you able to share your Presenter files by submitting a Support case? You'll want to follow these directions to package your Presenter files.

I was able to get my video to play correctly when switching the resolution to 720 x 540.
However, the new problem I face is that the videos are now fuzzy. Any other suggestions?

What type of video files are you inserting? Assuming that they're Flash videos - I wanted to point you to this article of Flash movie best practices and another article about troubleshooting Flash video playback issues.
