Are you viewing the published course locally in a browser by chance? If so, you may be running into security restrictions from the computer, web browser, Flash Player, or network interfering with your videos. You'll want to make sure you're uploading it to the environment it's published for to properly test it. For instance, if you're Publishing for Web then uploading the published output to a web environment, such as Tempshare, will be the best way to ensure it's functioning accordingly.
