I am relatively new to Presenter and have a simple issue when moving files from a network drive to my desktop. I have to "relink" the interactions and quizzes before publishing the whole presentation.
I'm working from my network U:\drive. It's our corporate User drive. I don't want to put the files in the team folder because they're not ready to share.
You should always work from your local drives. You can work from local drives and then use Send to Package to share or move the files. Network drives have a long history of causing issues so this isn't a software-specific issue.

Are you publishing locally to your PC or to a network drive? Is your PPT on your local PC? If not, work and publish locally first.
