It sounds like you're seeing the trigger change for both of your layer triggers when you only make changes to one? That sounds unusual so I'd want to start by checking that you're on the latest update of Storyline 2 (Update 13) and working with local project files. Not working locally is known to cause odd behavior ultimately leading to corruption.
Also, take a look here at the tips for working with layers and I'd check the settings you've applied for each layer (i.e., whether to hide other layers or not). You'll find that user guide and many more here. A destination worth bookmarking!
