I have an animated object with text acting as a button with a trigger. It is on the base slide though when previewed it shows on the layer slide even though the layer slide has boxes checked to hide all on the base slide.
I downloaded your story. I do not think I am able to replicate what you are describing. The slides and layers seem to be functioning as programmed. I may be looking in the wrong place.

An object that exists on the base layer should not show on the slide layers if you've selected "hide base layer objects" from within the slide layer properties. The exception to this would be if you had turned on individual objects from within the slide's timeline using the "eye icon". Perhaps instead you've placed it on a master slide layer - that your individual layers are still referencing and using?
If you're unable to determine the cause or a solution that would suit you, feel free to upload a new copy of your file and we're happy to take a look.

If you change its state from hidden to normal after the layer shows, it shows up on top of the layer, which makes a kind of sense, because it gets the focus when it changes state. So change the trigger order and make it visible first, then show the layer.
Show it from the beginning of the timeline. When an item appears later in the timeline, in reality, that is the same as setting the initial state to hidden, and when the timeline reaches it, it sets its state to normal. So in reality, you have two settings to hidden (initial state, and not appearing until later on the timeline) and two methods of setting it to normal (when the timeline reaches it, and when the user clicks objectives). So it is no wonder that things get confused.
What confuses me is that when you make those two changes (which make sense to me), it doesn't appear at all, which doesn't make sense to me. The only way I could get it to show is to take off the entrance animation. Maybe someone will weigh in and explain why. my only guess is that the layer showing interrupts the animation, but I don't think it should. Anyway, you can live without the animation, because when it appears it is being hidden by the layer.
Those three changes make it behave for me the way I think you want it.
