Thanks for sharing the file here. I see the shift of the arrows as well, even after setting the story size to match yours of 16:9 dimensions. I also added in the gridlines/guidelines to see if that would show that they were shifted, and it seems like all the elements shifted slightly. I do know that importing from powerpoint is not an exact one to one conversion, and you'll also want to make sure you are working locally as described here with both Storyline and the Powerpoint file.

This might happen due to the different sizes of the ppt slide and the stoyline's story size.
Please make sure that both of them are of same size and check it once again.
I checked that, but to no avail. Any help?
hmmm, are you going to animate each and every part of the flow chart? If yes, you need to re-arrange them in SL2.
If no, then convert the slide as a PNG from ppt and import it.
If you don't mind, can you share the PPT slide, I'll import and check it once.

So, if you need not animate it then you can import the chart as an image.
