I have published content using Storyline in our LMS, only to find that when viewing this content in HTML5, the menu tab and notes tab seem to interfere with each other.
Also, I have noticed a certain amount of flickering of the slides when viewed on an iPad in HTML5.
Have you reviewed the system requirements for viewing Storyline content (available here), for HTML5 you'll want to make sure you are using one of the following:
Google Chrome 14 or later on Windows or Mac
Safari 5.1 or later on Windows or Mac
Mobile Safari in Apple iOS 5.0 or later on iPad
Have you included any player modifications (size, etc.) as those are not supported in HTML5. You can find a full list of Storyline features and comparisons between HTML5, Flash or Articulate Mobile player. Are you seeing the same issues if you view it in Flash?

I only have these problems in HTML5 not in Flash
