Thanks for the question. There are some limitations in regards to the amount of media that can play at the same time on a slide. I think that may be the case here. The test would be to just try it with one marker, making sure that no other audio/video is on the slide. Does it play then?

Marker Animations aren't supported in HTML5 output, but I'm not aware of known limitation with audio-only markers. Would you mind sending us a copy of your .story project file for a closer look?
