One doesn't load a Storyline file into an LMS. One loads a set of files that run in HTML5. The LMS can't tell what version of Storyline published those files. And SL360 has no way to "publish as if this was developed in SL3."
Your client may actually be concerned about their ability to reuse the source file (assuming your contract includes giving them the final source file). In that case, you'd have to ensure that you don't use any SL360-only functions in the course. For example, SL3 doesn't generate random numbers, there's no Completion trigger, no font styles, etc.
