There is one built in question slide master, so it'll default to that one - but if you're making them for different question types of your own custom masters, you won't be able to choose that as the choice when inserting the question slides. You'll want to look at applying the layout after the fact and then moving items around as necessary. Here is more information on working with slide masters.
I do not have a master named Question. I may have deleted it from my master slides as I was creating my template. If I were to just name the master slide that I want to use for my question slide as "Question", would that work?
It sounds like you may have deleted it - and you could look at adding back in the defaults if you were to import your existing set up into a new Storyline file. Just naming it won't carry over the same behavior.
In Rhonda's set up I suggested importing her existing project into a new clean Storyline file. By default when you open Storyline it has those default slide masters already included.

How do I change the built in question slide master to the layout I want? I can't seem to find where to change that.

You'll find it as a part of the slide masters - you'll see there is one marked "question":
