From time to time, I am experiencing a similar issue. I figured out that the layer settings pop-up window is opening "outside" the screen. I am working with a laptop connected to a screen. Unplugging the screen brings back the hidden window.
Glad to hear that it worked. I think it is caused by changing the set-up frequently. At home and in the office I have a different screen set-up, which seems to "confuse" Storyline sometimes.
