You can run Storyline 1 and 2 on the same machine, but you cannot edit stories that have been created in or converted to Storyline 2 in Storyline 1.
So in other words, if you have a Storyline 1 project that you want to remain in Storyline 1, don't use Storyline 2 to edit it. The best way to prevent this from happening is to open the Storyline 1 application and then open the project file.
