Is it possible to assign different parameters to the player by scene?
Specifically, we have a custom player for all of our courseware, but in this case I want to jump to one scene in which the menu and transcript panels would not be present. They must however be present for all other parts of the course. Is the player global to a file or can such changes be made by scene within the file?

The player is global. If you are using the built-in player functions, you can make this sort of customization at the individual slide level.
In storyview, you can use the slide properties pane to set properties for all the selected slides.
