Scenario: I inserted a video on a slide that extended the end of the timeline to something north of 2000 seconds. Then I decided I didn't need the video. Is there a way to shorten the length of the slide without clicking the end of the timeline and dragging for a long time?
Select an object on the timeline and right click it.
Choose timing. In the dialog box, set the time to a reasonable amount, and deselect show until end.
Go to the end of the timeline. Begin dragging to the left, and while dragging, hit the left arrow key. The timeline will shorten all the "Show until end" objects to the object with the longest absolute time.

With that said, why does that happen? Is there something I can do to avoid that from happening in the first place? Many of my slides jump to 4000 seconds.

Do you have objects on your slide that are 4,000 seconds long? Do you notice this happens when you copy/paste slides or copy/paste an object from one slide to another?
