It's not currently possible to modify the "pulse" effect's color. You can change the type of animation (pulse, swirl or none) however.
If you'd like to see additional options for the Storyline markers, you may want to reach out to our development team. You can share your suggestion using this form. I'd recommend being as detailed as possible - the more information we have, the better.
A work-around. I have a course teaching people to fill out online forms. The forms are white or light grey, thus the white swirl or pulse on a marker does not contrast adequately. To overcome this, I created a larger circle - the marker is 28 X 28 and cannot be altered as far as I know - 35 X 35, filled it with a non-whitish color, placed it directly behind the marker and grouped them. This works, even with an image in the marker's text box. You may need to click the marker more than once while working with it to get the text box, but after publishing it works as intended.
Exactly what Lisa said, if you put a glow effect on the marker, you can change the appearance of the color. The pulsing effect appears to be a different color in my test.

You can also put a glow effect on the marker. Then the swirl shows up a bit more. I thought it looked a bit funky but my test group liked it.
