I have a slide with 12 markers on a photo that appear at the same time. I don't want the student to be able to open a second marker until the first maker runs it's audio file. I'm currently using the When Content Closes function. The problem is the student can simply click anywhere on the screen and close the marker window at any time and not have to wait until the audio finishes.
I can't think of a way to force a user to not be able to click outside a marker, and in a similar thread there was some discussion about how to control the markers but I don't see a resolution that would work for you. It may be something that you'll want to share in the form of a feature request with our team.
I have the exact problem as posted by Cliff Warrick in this thread here. I understand this is a very old thread. Can someone let me know if there is a solution yet to this problem?

Your idea with the layers is a good one. All you need to do now is to set the properties of those layers so they don't allow items on the base to be clicked, and they will probably work for you.
