One course resumes correctly where it was left and the other doesn't. The only thing I can see that's different is the course that doesn't behave correctly has quizzes throughout and the behaving one has the assessment at the end.
I have both courses set so the slides resume the saved state.
I should point out, I'm not an expert on publishing to our LMS and don't know anything about SCORM settings.
So, to summarize the information I shared above, I would recommend publishing to SCORM 2004 3rd or 4th edition (based on your LMS requirements) and see if it works as intended.
