I have a course that's supposed to be iPad compatible but the first image shows how it's being displayed on the iPad, and on the second image, there's supposed to be an arrow that the learner clicks to begin but it's not displaying.

Does the HTML5 output work correctly (launch the story_html5.html page) when you view this in a HTML5-capable desktop browser, e.g. Google Chrome?
I'm testing it right now; I wasn't the developer for this course so I'm trying to help troubleshoot!
If yes - is there another cure?
Not sure about a 'cure', I was just trying to narrow down the problem to either something related to iPad/iOS or HTML5 in general.
Here's what was in the output file (attached); I don't even see the story_html5.html page. Could that be the issue?
That's a SCORM package. The story_html5.html is the second from the bottom. Also, are you testing this in an LMS?
