Does Storyline provide a method for making modal dialog boxes appear over a slide? For example, if someone wants to quit, a box would pop up that says "The program will resume at this point when you return." There would be buttons: "OK Quit" and "Return to Course."
There isn't a built in dialog for that but you can build your own super snazzy dialog overlays in the master slide. See the story file example here. This employs a layer in the Master Slide.
There are two ways to call this layer. The first is directly with a button trigger in the master slide. The other is by toggling a variable I called the exitSignal. That'll let you call up this layer from anywhere in a base slide.

The other way to do this would be using a lightbox and placing your buttons directly on the lightboxed slide.
