If the slides are possibly linking to multiple locations or have differing options, you may not see those links in story view until you click on the actual slide and you'll see the blue link arrows change. If everything is working as expected while previewing the entire project or testing the published output within the intended environment, you should be ok.
If I'm misunderstanding please let me know, and may help if we're able to take a look at your .story file.
