I am creating a template (in 360) that has the GUI on a layer in the master slide. This GUI appears on the content slide when the timeline starts. When a trigger shows a layer on a content slide though, the GUI layer disappears altogether? Is there a way for multiple layers to display simultaneously in this way?

You can add a trigger on your feedback master to show your controls when timeline starts of that layer if you want the controls on top.
If you just don't want it to hide the layer set your layer properties to not hide other layers.
