I'm having a lot of trouble understanding the basics of layers. I've set up a slide using hotspots that a user can select to go to 5 other layers with more information. How do I get them back to the base layer when each section is done? How do I do timing on each layer if I want to change pictures based on the layers audio?
As you must have used trigger to show layer on hotspot. Similarly you can add a button on each layer, and can add trigger to hide layer > this layer. This way user will have control, to navigate back to base layer.
I am not clear about your second question related to audio, however you can use timeline to add you pictures and sync them with audio.
I think i'd understand it better if there was a separate timeline for each layer. How do I use the timeline for a layer's options when I only see a timeline for a base layer? Am I missing the other timelines?

When you click on a layer the timeline shown is for that layer.
If you want to hide all layers, add another layer (call it "hide') that the properties are set to hide other layers.
