Michael is correct, there isn't a way to publish on HTML5 output. If you want to ensure that you're users are accessing the HTML5 you could point to it directly by using the story_html5.html link and just double check that they're accessing the course in one of the supported browsers outlined here.
Ashley, in response to your post, if we use the html5 link as our main link, what are the possible negative ramifications to that? Will it affect LMS reporting?
It shouldn't impact your LMS reporting, as long as you can use one of the supported browsers detailed above with your LMS. There are some known items detailed in this chart that won't work in HTML5 output, so you may want to review those (some are specific to mobile too).
Knowing that HTML5 is a big question and issue, it is also something we're continuing to update and look into, as you can see in the release notes here.

With HTML5 selected as a publishing option, both Flash and HTML5 will always be published together. There is no other way.
