hmm... strange question... before answering it, could you inform us why you would like to do this. Normally you pull in a PPT-file into Storyline and not Show it as from SL...
Because of a lack of existing options in the player to meet our needs, we needed to design a Slide Master which is part of the tutorial player background - so I am left with a set area (for presentation / text/ flash) that is smaller than the story size
TBH this sounds like Storylne is the wrong tool here, if you want to use on slide controls instead of a player, you either need to build the content in storyline or leave space on your ppt slides.

Ok I see,
what you can do, is
1. Import your ppt into a normal size SL
2. Generate the output
3. Create a new SL project with your set area
4. In this area, reference your generated (point 2) as a web object in it.

I would like to import the ppt as a slide with animation etc. and not as a web object.
You could save as a video and insert
