I believe this article can help you organize your menu items. Just look for the header Changing the Indent Level of Menu Items for more information on how you can do this.
The only limitation is that you'll have to do the indention per slide. The ability to select multiple slides which will go together is still logged as a feature request.
Hi Adam. You can create new Scenes in Story View, and use your Scenes as chapters. Storyline will reorganize the Player menu for you with Scenes that expand and collapse.

Pop the slides into scenes for each indent and then reset the menu should make it easier.
