Sure, I do it all the time. As Michael says, you just need to launch separate instances of SL either from the Start menu or by double-clicking a file in an Explorer window. If you try to open a file from the File menu of an already open file it will ask you to close the open one first, i.e., you can't open two files in the same instance.

You can launch two instances of Storyline and open a project within each instance of the program.
