I found the easiest way to achieve this, is to build your own custom menu within the master page(s). This allows you to have complete freedom of the menu and how the course itself is navigated.
For instance, you can have the menu pop-up from a button at the top of the page. Even though this menu is always available, you can restrict the navigation thereof with either shape states or with variables. I personally would opt to manipulate the menu using variables. This will allow you to have key point, or milestones, in your course that unlocks the rest of the course as the user progresses.
