Storyline 2 is old in software years. It was built when Flash was still ruling and the HTML5 was added later. So you get Flash files on publish even if you don't use them.
You could do a file search in the output folder and delete all .swf or try to rename them to something like .swfOLD. I don't have any old files to test though, but it seems like it should work.
Since SL2 is so old, you probably want to consider upgrading because the HTML5 support in the new products is much better and you'll start to see issues with browsers. I know we have with all of our older courses.

Have you tried exporting to include HTML5 in the output and then having the launch URL set to the html5 version?
This isn't a solution to remove the Flash files but might work to bypass them.
