Officially, you can refer to this document regarding common JavaScript practices. Alternatively, you can try searching the forum for more specific JS queries and chances are you're going to get answers tha will point you to the right direction.

As for adding external JS libraries, yes, there are two ways to achieve this. One requires constantly adding your library to the published output (i.e. the scruffy way), while the second involves including a web object which is basically used as a placeholder (i.e. the inobtrusive way) folder of each/all the JS libraries you want to include. You can also refer to my plug here on how to go about implementing "Way #2".
