I've added a marker to one of my slides, and embedded a video in the callout window for that marker. I wanted to make the video controls visible so the user could play the video themselves. I turned on the video controls, but when I preview, and click the marker, the callout window closes as soon as I move my cursor off of it. So users are unable to click the video to play it.

Did you unselect the marker's Show All on Hover option? See an example here: http://dev.keypointlearn.com/xcl71_SL/VideoMarker/V1/story.html, that allows you to click the marker and then use the video controls as well.
