It sounds like a pain and I have way to many slides to embark on such a venture now. Oh well, maybe that will be added next build. I know captivate has that feature and it would be nice if Storyline adopted it too.
You're welcome to share your thoughts in the form of a feature request as well. Currently the master slides work as a background to your slides, so anything on the actual base slide layer or individual slide layers will sit on top of the master slide elements.

No, although you could use a master slide layer and have a trigger that opens it after your regular layer (but that'd be a bit of a pain).
