I have project with 5 scenes. The first 3 scenes work as expected, the other two only show the title slide and none of the quiz or content slides. I did a lot of copying and pasting of slides so I assume it's the same problem over and over. Does anyone know how I hid these slides from the menu and the published version?

In player settings you can adjust the menu

There is information here on how to adjust the player menu, and you may want to use the "reset from story" button to un-hide any slides:
