When I create a multiple choice question and allow shuffling of the responses, the spacing between each response changes. If one or more responses is longer than one line, shuffling the response choices can cause overlap of text or uneven spacing between responses.
Have you changed the dimensions of the answer choice text boxes or how the text boxes are formatted? I'm unable to recreate the overlap within my .story file just using the basic shuffle method - so you'll want to check the text box properties for your question.
