I have a very large program that has 4 menu items (branches/tracks). There are a total of 233 slides in my program - my issue is that our program will be assigned to staff however some staff only have to complete 1 menu branch/track - some may have to compete all 4 - some only 2 menu branches/tracks. What could I do to indicate that a user has completed a menu branch/track so out SkillPort LMS could record the completion criteria?

You could create a final/completed slide that all branches (or sets of branches, depending on the user) finish on and use this slide to report the completion status back to your LMS. A detailed guide on how to do this can be found here.
Do you have a mechanism within your project to determine what branches must be completed depending on who's taking the course (i.e. 'Employee' has to complete all branches, 'Deputy Manager' has to complete branches 1 and 2 and 'Manager' has to complete branch 4)?

I agree yes this would work if all branches were required... but if not all branches are required then the program would show incomplete.
