On the Base Layer clicking Object 1 opens Layer A, clicking Object 2 opens Layer B. These base layer objects are clickable from Layers A and B.
Layers A and B both have audio files that play when the layer timeline starts. On Layer A - if I click Object 2 while the audio is still playing, Layer B will open and play its audio and the Layer A audio will also continue to play.
Is there a way to stop the audio on Layer A when Layer B is opened?

Click the cog to the right of each layer in the slide layer panel. check Hide other layers. I think that will work for you.
That setting is already checked on each layer.
The audio from the other layers still overlaps when on another layer if it had not finished before the user clicks.

I made a simple test file that does what I presume you want. It works, so maybe it can help for comparison.
One of my coworkers found the answer. Both hide other layers and pause timeline of base layer had to be clicked.
