I have thought about the 1st one, but I have a large amount of layers with triggers for simulating a software in the slide lightboxed, so it will be a bit hard also :-)

There are two workarounds I can think of.
1 (Easy) : Move the lightboxed content inside a layer in your slide and fire that up instead.
2 (Harder) : Download and modify the demo here to use and manipulate background audio,
Option 1 is probably the quickest.

I have posted a feature request as this would be better to have this in Storyline.
Because workarounds are a little bit complicated for what could appear to be a simple feature.
