Just out of curiosity, what is the issue with having another layer come up? I suppose to get around this, you could make the pop-up's original state be clear (or off the page) and create a trigger that changes it to a state where it appears. I feel like not using layers may make your project area messy though.
Hi Kurt, you could use rollovers to display the popups or, with a bit more work, have clickable links that pop up more info. See attached file with some text already on a layer and examples for these two options. You could also explore if using Markers would work for your needs. Hope that helps.
You might also consider unchecking the "hide other slide layers" option and still use additional layers for the popups. You may need to add some 'hide layer' triggers when you do want to hide a layer.

Yep - layerception! I'd advise creating a naming convention for yourself to indicate the popup layers. That's helped me out a bunch when creating a course that uses layers upon layers.
