Hopefully others in the community who are experts with JS can stop in to assist! Here also is our JS Best Practices sheet if you'd like to keep it handy. :)
Are you testing the published content locally (on your harddrive)? In that case, the Javascript(s) in the Flash/HTML version are likely blocked by your browser's security settings. Try the publish to CD option, view the HTML5 version or upload the Flash version to some sever and test again.
