unfortunately you know the answer. You can't generate a movie-file from projects that can be uploaded to YouTube. The only exception are screen videos. Screen captures can be exported as mp4 and uploaded to YouTube. But you will loose possible interactivity.
as long as your recording size is equal to the output size and as long as you publish in a good quality there shouldn't be a huge loss of quality. I would also try to record without audio (if you use audio) and adjust the audio seperately in Camtasia. That is better than recording the system sound.

My plan was to create one smooth slide with audio so my worry is that if I used screen flow or camtasia the quality wouldn't be up to much.
