When I publish some courses as HTML5 only, I notice a couple of random SWF files in the package. I don't know why this is happening. My LMS will reject my courses if they have any flash.
Do you have a logo imported as a SWF in your course? Did you use Zoom Region in your course? If either of these apply, you may be interested in these posts:
I found that 360 was publishing a SWF file for every video that I inserted into the course. Strangely, this only occurred when I was away from my dock. When I publish from my workspace, the SWF files do not appear.
When you're away from your dock are you accessing files through a network/shared server? That's known to cause some odd behavior with Storyline, as outlined in this documentation on preventing corruption.
If it's working now, that's good to keep in mind for future issues!

These appear to known issues; that is, they result in SWFs being generated in the HTML5-only published output. Articulate is working on these.
