Yes, I had already changed the js file and while it fixed another issue we had with recording the attempts a user had with the course, it didn't fix our course completing early issue.
After a lot of trial and error, the issue may have to do something with bookmarking. We tried starting the course and closing it without advancing and it didn't complete. We then advanced one screen and closed it again. Next time we got the message to resume, the course was marked completed.

Did you review the information here? It seems to be a known issue with Saba and there is a workaround you may want to investigate as detailed there.
