Slides folder within ZIP after being published

Hi!
We have a question regarding publishing content for LMS - specifically SumTotal Enterprise and SCORM 1.2.
Before UPDATE 3: 1305.2012, it seems there was no "slides" folder within the "story_content" folder. After UPDATE 3, we're seeing the "slides" folder within the "story_content" folder. We're attempting to Replace Content. The original ZIP file does not have the "slides" folder and the system sees this as a change to the manifest file. At least this is what we think is happening. Is this because of UPDATE 3? Is there a way to control this "slides" folder from being created? Are we off on what we believe to be the problem?
A little background:
We did a controled test on this by uploading the pre-UPDATE 3 ZIP file, and then replacing it with the exact same file only republished post-update 3. It was rejected.

I am not certain that update 3 changed how the folder structure was created (and update 3 came out just before my time with Articulate). But what error message are you seeing when updating your Storyline content? What update of Storyline are you using right now - as we're currently on update 6.

All of our Storyline courses published to SCROM 2004 before UPDATE 3 have one file structure and all of our Storyline courses published to SCORM 2004 after UPDATE 3 have a different file structure. We are currently using UPDATE 6, but have been using the same publishing settings throughout the updates.
The difference in file structure appears to be within the "story_content" folder, a Slides folder with .swf files has been added. This is currently creating a problem for us with our LMS. Our LMS allows us to replace courses if there is no change in file structure. For example, if we were to find a typo in the course and wanted to replace the existing course, in the past we would republish and the file structure would remain the same. However, since we've updated Storyline, we are getting a different file structure with the added Slides folder, so even the smallest edits we are no longer able to replace files on our LMS. We are limited to reversioning our courses and there are many situations in which this doesn't work for us.
One member of our team was still using UPDATE 2 and we are able to test this out by publishing the same course once with UPDATE 2 and once with UPDATE 6. We have a number of courses published on UPDATE 2 that need to be replaced in our LMS and having this one person do all the work isn't feasible.
We are looking for a solution to control the "slides" folder from being created.

There isn't a way to remove or change the structure or files created during publish - and I suspect that the changes occurred in connection with updates and bug fixes that needed those new files/folders created. Have you checked in with your LMS team to see if there is a way to manually override the files with the new structure?
Is there a way for us to revert back to UPDATE 2? There's no way for us to manually overwrite the files. Also, we've been testing Storyline 2 out and it has a didn't file structure as well, which would create more issues for us. Just an FYI that you might want to share with your product team. Thanks!

If you need to revert to an earlier update, we'd need you to connect with our Support team.
Storyline 2 does include some different files, especially in regards to include additional support for more mobile devices. It is designed as a new product, and not an update to Storyline.
