My colleague and I are working on separate courses in Storyline 2 that need to be the same Story Size for user consistency. We are both doing screen captures (of software) at a rate of 1280 x 720, she is taking still shots and I am capturing Try demos. When I set mine to 16:9 it becomes Custom 960 x 720, creating a white space at the top & bottom of the course. Do you know why this might be happening and if it's possible for me to correct it without having to recreate the course?

What is the Story Size of the project? You can find it by going to the Design tab on the Storyline ribbon and click Story Size.
You'll want to be sure the Story Size is 1280x720 so that the screen recording will not shrink down to fit a smaller slide length or width.
